The only other reason that comes to my mind why you'd want to use a few bigger ships instead of more smaller ones would be safety of cargo, BUT pirates don't attack THAT often and when they do, it is much easier to reload a game and it makes much more economic sense than to pay several times more per cargo space with larger ships. Because in Endless Sky there is no limit to fleet size, large cargo ships are useless for the player. You paid more per cargo space, but it still paid off.
